Consensus taxonomy: Staphylococcus epidermidis  →  Staphylococcus  →  Bacillales  →  Bacilli  →  Firmicutes  →  Bacteria

Description

This genome is essentialy complete except for ~7.7kbp that are missing from the 3' side of 650. It has 5 16S rRNA encoding genes. This strain is infected by the 3 Staph epi phages (013, 014 and 4-6).

5': ~1.8 Kbp (possibly 666)->662:5 3': 16S:5 5' connection was established based on alignment to RP62A, in which 661:5 and 662:5 are 1.8 Kbp from each other and 666 may be between them (500bp are presnt in RP62A). Assembly probably did not work well enough at this point because the region at 661:5 is similar to 645 (a plasmid) at position ~40000. Itai Sharon (11/18/12)

CARSEP_11 CARSEP_618
Species: Staphylococcus aureus (57.14%)
21 19756 bp 30.03 1.00 71.23
5': CARSEP_668:3' (transposase) 3': CARSEP_663:5' (AT-rich region on both ends, one insert connects the two) 3' hits a dead-end, but: 1. there is one paired-end read that connects this one with 663:5, and 2. by reconstructing the region after 618:3 it was possible to find 2 other paired-end reads that were connected to 663:5 Itai Sharon (11/18/12)
Verified the assembly of this genome as well as its origin (CARSEP). Transposase on the 5' end is a Staph epi one. This one is interesting because it has a 100% identity to a Staph aureus piece and it also contains a second Arginine Deiminase Operon. Itai Sharon (11/18/12)

5': AT-rich region with low coverage, one insert connects it to CARSEP_618:3' (see comment for 618) 3': Scaf_654:3 (need to remove ~2 Kbp after position 10454) For the 3' end, Scaf_654 mini-assembly connects it to 663:10454:3, other way around does not work, possibly because this one also connects to the plasmid Scaf_620. 654 and 618 are next to each other on RP62A. Itai Sharon (11/18/12)
This may be a plasmid. Itai Sharon (11/18/12)

5': Scaf_614:3 3': Scaf_663:10454:3 5': see comment for 614:3. Also: region 1-~6400 is present in both St. 1 and 3, 6400-7800 is clearly not present in St. 3. The coverage for this one is low, but pattern is similar to St. 1. Connections are hard to resolve, possibly it exists on only part of St. 1's members Itai Sharon (11/18/12)

Species: Staphylococcus warneri (50%)
2 2675 bp 29.20 1.00 86.24
This one may come between CARSEP_661:5 and CARSEP_662:5. It does not connect very well to any scaffold, and is also low-abundance related to the genome (but has the same pattern as St. 1). It carries a transposase and therefore is probably some type of mobile element. In any case it does not carry anything important. Itai Sharon (11/18/12)
